Trouble with committed inventory count

Hello,

We are taking our first inventory since migrating to RMS (version 2.0.) which we purchased from a local RMS vendor.  Using handhelds, we are able to succesfully create an inventory count by dept which auto exports to a report in Physical Inventory. 

However when the new count is calculated and committed, the resulting inventory count is inaccurate.  Since this is our first real inventory with this system, each item in the dept is manually set to 0 qty on-hand prior to calculating and committing the new count.  We are set to replace, rather than add to the existing count. However, the resulting count that shows up in the Item Manager is not the new count.  Instead, it seems to be returning the difference between the new count and the OLD expected count, i.e. the expected count before we manually set each item in the dept to 0 qty on-hand.  This is not happening for all items.  It seems mainly to be affecting items which have been received since we migrated to this system in May.  Any older inventory received on our previous POS system prior to the migration to RMS seems to be taking the correct count.

As it's Saturday and Labor Day weekend, our RMS support technician is unreachable and we need to get help as quickly as we can.  Any assistance greatly appreciated!  We have already read through the manual and on-line knowledge database to make doubly sure we are following the correct procedures for inventory.
